Assigning proteins to subcellular localisations is an important research area because protein function is directly linked to its localisation. Nowadays, different MS-based strategies are employed to analyse the proteome composition of organelles. However, the major obstacle is to differentiate proteins from contaminating co-purifying organelles. We present a quantitative MS-approach based on metabolic labelling with 15N to characterize plastid and mitochondrial proteomes of Physcomitrella patens enabling investigation of metabolic compartmentalization and signalling between organelles.
